I can't seem to find the right place for this so I'm posting it here.
I'm going to create an application that is a Mathematica-Like Program that will be able to do large computations, graph, and a lot of other stuff too. However I don't know how to go about this. What should I use the base for my program?

I'll be impressed if you can give Stephen Wolfram any competition . . . which I doubt.
I run Mathematica and it is robust beyond belief . . . as are Stephen's physics' theories.
You may be trying to re-invent the wheel here; I can give a few suggestions to programs that I've found useful as of late.
GeoGebra (geogebra.at) has come in very handy for the graphing of some conics. Not to mention being open source and written in Java.
Geometer's sketchpad is a commercial alternative, however it is a bit outdated in my opinion.
WZGrapher, written by Walter Zorn, (walterzorn.com/grapher/grapher_app.htm) is a quick and useful graphing program.
